L-glutamine is to heal leaky gut.
OK, I've read that too, and I did buy some. Seems to help to some degree.

Would it be best to do caprylic in pure form or cook some with coconut oil?
Not sure why you'd want to cook it, but when I had the yeasty beasties, I took caprylic acid capsules. Worked miracles. However, I also avoided all sugars, yeasts, vinegars, and fruit.
Coconut oil is marvelous for skin, hair and nails, though I found only the really expensive centrifuged kind worked for me. I tried many cheaper ones, non tasted good, but more importantly they didn't work.
I recently ran into this product:

I have only had one mouth sore since doing the candida diet, i use to think the mouth sores were celiac related, but that would make sense it is from the candida.
I agree.

I didnt even think obout vit d, magnesium and zinc, i will go look into that now, would it be better just to do a multi vitamin or ones all by themselves.
I take them separately, only because multi vitamin supplements are not in powdered form, which I need for maximum absorption. Also I think I looked for a capsule form, and didn't find one that was safe. One thing to consider too is that a multi may lead to overdosing on certain things depending on what you are already absorbing. Many on this board do take multi-vitamins, but maybe even more take a B-complex.
Even if I took a multi, I'd still need extra of certain things anyway. I guess you should look up some of the more commonly suggested nutrients, and see how you relate to the known deficiencies.
